Which format should I choose?

Use JPEG for photos and any upload form with strict format rules, WEBP for web pages where you want the smallest file, and PNG only when you need lossless pixels or transparency.

Will transparency survive the conversion?

PNG and WEBP keep the alpha channel. Converting to JPEG flattens transparent pixels onto a white background because JPEG has no alpha channel.
